Invincible Pokemon

I have two pokemon I cannot put into a PC. One being a Ditto and the other a Skarmory.
I think is has something to do with breeding. I used the ditto to breed once and took it out to equip it to my team and it couldn't take damage. Similar experience with the Skarmory. I also cannot fly on this Skarmory.
Went into a battle with both pokemon and they couldn't be damaged. Even with a 1 K.O attack.
