Pokemon Bugging

I tried take out my growlithe (it was only level 9 so I can catch another) and swapped it for my tangela and now I have two tangela that I can retrieve from either pokeball slot. I then relogged and now I have three tangela (which I can retrieve from any slot) and now I lost my level 59 braviary.
